A 2D Non-degeneracy Graphical Representation of Protein Sequence and its Applications

Basing on six typical physicochemical properties of amino acids, we defined a new index — Average physicochemical value (Apv), which does not only include six physicochemical characters, but also is corresponding to each amino acid. For a given protein sequence, a 2D curve was outlined based on Apv and position of each amino acid, avoiding intersect and loop of curve. The similarity/disimilarity of the protein sequences can be analyzed qualitatively and quantitatively based on the new 2D curve of protein sequence. At last, two groups of protein sequences are taken as an example to illustrate the new method, and the results showed that the new approach was simple and effective.
